Well, either way, I think it'll be interesting for you to introduce another/some other character/s that are in the same situation than Slash, since then in one way, they won't be alone and will be able to relate, and in another, they can know more about these kind of relations by learning from these more "experienced" (A guy with Lopunny or a girl with Gallade who travels constantly for a long time because either they've been found or chased or simply traveling because of an exile, but regretting none of it because the reason why they live are right next to them). Gardevoir can still be a little shy and have light uncertainties, one which a slutty Lopunny could blow off with lighthearted and encouraging (maybe even intentionally dirty) jokes (that's totally her kind of personality, ne?), or a Gallade who, usually quiet but obviously always on guard, could soothe with a serious talk by putting forth the example of the lives they've lead with their trainers/lovers. Especially if it's a girl and a boy, they might escape trouble easily pretending to be boy/girl and Gallade/Gardevoir even though mentally, it's so obvious that it's the other cross-sided around. XD But of course, it won't be exciting if they don't get found out...
And dude. I totally wish I could step into your world and hand you the TM52: Focus Blast.

As for religion, it's entirely up to you. Though granted, you're in Hoenn, so Jirachii is dominant. Mew would reign over Kanto, and Serebii in Johto. A side-note, I'm not sure if you've ever heard of Arceus, but it's been pretty much declared as the one god in Pokeverse.

KuraiD---Heh, it would be pretty hot, even if no 'swapping' was involved. Although if there were an orgy/in-the-same-room-while-fucking scene, it'd almost surely be a non-canonical oneshot, heh.
Without giving away too much, I'll say that Slash and Gardevoir will eventually be found out by hostile parties (obviously). There will be an arc of the story where they are on the run and get taken in by a group of people in...a similar situation. But I can't give away any details about that, because it'll be a major plot point and I CAN'T AFFORD TO RUIN IT, heh. I will say that both Slash and Gardevoir will benefit from having the insight and experiences of others at their disposal...and their own experiences will help out their benefactors.
As for religion...yeah, I know about Arceus, but I'm gonna go on record now and say that the legendary Pokemon of this story do not necessarily have to be as important/powerful/obscure/etc as in the games. This story will mostly take place in Hoenn, so Jirachism is likely the only major group they'll come against.
Of course, everyone must remember that not all of the story is planned out yet. I have a series of 'plot points', which I must work up to using whatever I can think of. I have several scenes in mind that MUST happen, but everything is pretty much open to me, heh. And if I really wanna do a certain scene that just cannot fit in the story...that's what oneshots are for, heh.

The use of Jirachii as religion made me think. Why not sprout some Mew/Serebii cult while you're at it? It'll be even more realistic and they could each have their own beliefs, different yet similar.
Well, this was awesome. And I would most likely get shot if you don't hear me till the end, but the one way to make it perfect is to add a female character at the protagonist's side.

I'm not sure if you've familiarized yourself with the DP pokemon yet, but Kirlia now has an exclusive male evolution.

So this will probably sound really really wacky, but it would be made perfect if you add a girl who is also obviously getting it on with another humanoid pokemon-and how coincidental, to have it to be the male evolution of Kirlia (though granted, I would love to hear your views on the existence of male Gardevoirs in the Pokeworld, -has one and adores it-). But then again, you might want to take a look at Lopunny, the official poke-slut of the Pokeword(and again, both genders are available for this specie)
